    I am experiencing the same issue.

    I am using a Boox Note 3 (does not have color display). It seems like a new issue, maybe starting with a firmware or system update.

    Using NeoReader V3.0. Version 35417 - 9864d591f7c.

    Firmware version 3.3.2.

    In my case, the annotations are recognized by NeoReader. If I go to "Contents", then "Annotations", the highlights are listed there. It seems when the pdf is imported and loaded the first time, all the existing highlights are set to a hard to see rendering mode.
    If I select a single annotation, I can change the rendering style to make the highlight ordinarily visible. But I cannot find a method to "group change" all the existing highlights from the hard to see rendering mode to a better rendering mode.

    I figured out the problem I was experiencing and a way to fix it for myself. I don't know if it was your problem as well, France. For my test, I was highlighting the PDF on PC using the standard Linux PDF reader, Document Viewer or Evince, then saving the highlighted PDF to file and transferring it to the Boox. Each application must highlight the PDF with its own chosen color, maybe chosen by the user.

    It seems, on the Boox, that initial rendering mode uses the original highlight color of the imported highlight as the background for the rendering, and sets the lettering color to white. If the original highlight color of the imported highlight is rendered too closely to white on the Boox, the block seems white, there is no contrast between the background and the lettering, and the highlight text is not legible on the Boox.

    My solution was to change the all highlights' colors before importing the PDF to the Boox. I chose a very dark color becasue the contrast with the white lettering would be clearest. I am a programmer and I could write a small program to change all the highlight colors on the PC for me, before importing the PDF to the Boox. After a quick search online, I saw there are other applications that allow a user to change the highlight colors for an entire PDF also.

    I don't know if your problem is the same as mine since you are using a Boox with a color display and my Boox does not have a color display. Maybe your problem is similar to mine and you can find a similar fix. I don't know how the Boox makers could accommodate for the issue. They probably do not want to change the highlight colors when a user imports a new PDF so that it contrasts properly for white text. Maybe they could set their default highlight rendering mode with black lettering on the original highlight color as a background.

    My reader is black and white and experiencing the same issue as you all. I have so many highlights across many, many PDFs that I cannot and will not do any group edits, also because it ruins viewing on PC. I had reached out to Boox 3 months ago when this was originally posted, and they had promised a firmware update that has yet to come. They keep just saying "soon". I literally haven't used my Boox since because it is basically worthless at this point and moving on to other reading products.

    I don't know of any other e-ink tablet and application that lets you export highlighted PDFs or sync highlight PDFs between applications and different device platforms.

    I think the Kobos allows you to export the highlighted text, not the full highlighted PDFs.

    Maybe there is an PDF reader Android app you could use on the Boox that would allow you to export the highlighted PDFs or sync the PDFs.

    I am using Syncthing to sync between my Boox, and what I use to Sync across all my laptop/tablet/PC. I've just gone back to reading on my tablet and laptop since the last firmware update created this issue. E-ink is nice but a luxury at this point. I very much need the highlighting to be seamless across all my devices more so than anything else.

    Ramy, what is your thought why Boox doesn't make sure the text stays black when importing highlights?

    I had set up my highlight on PC to match the colors of highlighting in Boox with black text since forever. That should be the default and not to have white text and dark highlight. No other platform of highlight changes the text color.

    I have the latest version firmware for my Boox (ver 3.3). They made a lot of improvements for importing highlighted PDFs since the last firmware I had. The new behaviour is a bug that probably slipped by.

    I like the white text on a dark background, but the fact that the background is light also is a problem. And that a user cannot change all the highlights to render as black text on the light background is another problem. I don't know how they will choose to fix it.

    As I said in a previous comment, I found a work-around for importing highlighted books. I set the highlight color to a very dark tone before importing. The result is ideal when it is imported and read with the Boox. I use the Boox a lot to read and highlight long book PDFs. I don't know what I would do without the Boox.

    I do have a free and easy way of changing all the highlight colors at once for a PDF. I can't find other free and easy options online. I don't know how others would do it.

    I found another temporary solution. I don't know the exact behaviour with network synching; I copy books between the PC and the Boox by USB. When I open a PDF on the Boox with highlights from another platform, there is a dialog with the following message:

    Detecting and importing embedded data may take a long time. Are you sure you want to continue?

    If I choose "cancel" instead of the other options, the highlights from the other platforms are not editable with the Boox, but they may be rendered clearer than with the other problem. I tried it with 2 PDFs; the highlights rendered differently from each other despite having the same highlight color.

    Thanks, that's helpful. I've been looking at some of my PDFs this way. I can make due without being able to edit the highlight for now as it's more important for the text to stay black. Hopefully Boox releases a firmware update to resolve this bug so I can get back to  regular routine.

    Is there a work around for highlighting when using the kindle app. The app recognizes the hughlighting but it can not be seen on the screen.

    When I use the standard Boox PDF app with highlights added with another app, sometimes the highlight color  prevents the highlight from being clearly seen. I can change the text contrast settings in the BOOX app to make the highlights render better. The settings are "Embolden", "Watermark bleaching", "Dark color enhancement".

    Harris Gubernick Do the highlights appear if the PDF is exported to a PC and opened with a desktop application? Is the problem only with the Kindle app?

    I have only tried it with the kindle app and the hoopla app. In both cases the highlights are not visible. Never tried it with pdfs as I don’t use them on the device
