'refresh library' option on the Library page removes most of my pdf documents from the library

Hi

I selected 'refresh library' on the library page as it wasn't showing a document that I was expecting it to. After completion it removed all but two of my pdfs from my library. I have noticed the files still exist in my download storage directory and do have my notes but it will take a long time to put them back in the folders. If you can advise how to get this back I would appreciate it.
